Twenty natural populations and five cultivars were studied. Every morphological characters were transform all parts of each sampled population. The coefficients of variation of plant height, leaf length, leaf width, anther length and anther width were higher than flower length , filament length and ovary length. The leaf length / leaf width ration was 26.2 of Lilium formosanum Wallace and 14.1 of L. longiflorum Thunb. The thickness of seeds, shortness of flower width and longer of ovary of L. formosanum Wallace could district from the L. longiflorum Thunb. Using RAPD ( random amplified polymophic DNA ) to determine DNA variation among of 21 L. formosanum Wallace populations and 18 L. longiflorum Thunb. populations. The results showed 50 ng of template DNA was the optimum concentration for total 25 ml reaction solution and the annealing temperature were 37℃~ 42℃. Templates mixing method the wills greatly facilitate the identification and use of codominate RAPD markers in each population. When the template DNA in the mixing template was less than 4/9, it could not be product any fragment on the bulk DNA template RAPD products. The results of RAPD pattern showed the conservation bands frequency of northern coast was 52.5 %, eastern coast 52.5 %, centra range 52.5 %, outlying islands 32.5 % and northern range 17.5 % was the fewer of all six geographic regions. The average genetic distance of L. formosanum Wallace was 0.17 and L. longiflorum Thunb was 0.39. Seed thickness, self compatibility an asexual propagation mush be the reason of L. Formosanum lower than L. longiflorum of the average genetic distance.
