隨著DNA雙螺旋結構發現及分子生物學上的不斷突破與發現,生命科學研究隨之扶搖直上,近年來隨著人類基因體計劃如火如荼之推動與完成,再加上資訊數位化趨勢與網際網路蓬勃發展,相關生物、醫學暨藥學研究等所累積之資料量及分析工具已相當豐富。如何以適當架構,將這些跨國性、多領域、統計性、序列性、不確定性、高維度、大量生物資訊片段予以儲存、取用與分析,結合資訊瀏覽檢索、教學研究支援、實驗流程整合、知識管理及加值應用等,已成為一重要趨勢。本研究以Entrez、GCG及SeqWeb之經驗與觀察為基礎,認為在資料庫建置、分析工具及序列演算法之外,生物知識體系表達之不足,對知識的流通、分享、整合及再利用,特別是非專業人士或跨領域合作,是關鍵障礙。在此初步研究階段,我們以本體論觀念及技術角度出發,設計與實作出一個以Bio-Ontology為基礎之知識導覽系統,以主題地圖(Topic Maps,ISO/IEC 13250)、XTM(XML Topic Maps)實作呈現Bio-Ontology,並連結至現有之資料庫與工具,建立知識導向的導覽介面與整合機制。在此Bio-Ontology系統基礎上,透過標準化資訊及Metadata之表達與交換機制,再整合本實驗室所提出醫療資料交換與移動式代理人技術之研究,可朝向進一步醫療與研究流程之自動化與智慧化。
Following the discovery of double helix structure of DNA and the ensuing innovation and discovery in molecular biology, the area of life sciences had witnessed huge advancement. Recently, the rudimentary human genome project has already been completed, and the digital trend of information on line has accumulated and flourished quickly in these years, resulting in volumes of various biological and medical data are accumulate quickly. How to choice a suitable structure to effectively and efficiently store, retrieve, query and analyze those data of multi-nationality, multi-domain, statistics, sequence-structured, uncertainty, and high dimensionality, has been an important issue. Based on the experience and observation of NCBI Entrez, GCG, and SeqWeb, we find there is a need for higher level of genome or biology knowledge representation facilitating sharing, integration, and reusing, other than supports for database building, bio-analysis tools, and algorithmic improvement for various sequence alignment issues. The case is particularly eminent for amateurs learning or inter-disciplinary collaboration works. In this preliminary research, we propose a system framework for bio-ontology topic maps, realized and tested as a prototype implementation based on standards including Topic Maps (ISO/IEC, 13250) and XTM (XML Topic Maps) to link and interoperate with the existing databases and tools, and to build the knowledge level browsing, interfaces and integral mechanisms. On top of this Bio-Ontology system, embedded standards of information exchange, and integrate the research of interchange of health data and mobile agent technology, we can prospect future steps in automated bio-aware processes and intelligences.
